Well here's something interesting, I just checked and am actually still 
on ISE 6.1.02i (service pack 2).  I haven't applied SP3....  For EDK we 
are both on SP2..

I certainly hope it's not relevant, but at this stage am willing to 
consider anything.

Is there any chance you can get access to an SP2 version of ISE to try 
building the hardware on?  I'm loathe to go forward to SP3 for this, 
just in case it is breaking things.

The bitfile I sent earlier was built on 6.1.02, let's see if it works 
for you.    In the meantime, can you also send the .par report that 
results from your mbvanilla build (implementation/system.par).
