Yes - at a board level the ML40x family are all very closely related.

Yes, that's about the extent of it.  Note that Xilinx's ML403 reference 
design is probably aiming at 100mhz - it's been my experience that 
making any changes to these and still meeting 100mhz is a lot of 
trouble, if it's possible at all.  So, it's probably worth winding the 
clocks back to 66mhz, like I did in the ml403_uclinux_66mhz designs. 
You can look at what I did for the ml401 as a guide.
