directory before you create your kernel image?"

The EDK creates auto-config.in and the directory where it creates 
auto-config.in is specified in *.mss/*.msh file(s). Since you are using 
windows platform to generate the auto-config.in, it should be copied to 
the linux partition in the directory 
~/uClinux-dist/linux-2.4.x/arch/microblaze/platform/uclinux-auto 
(mentioned above) to build the kernel image (bitstream). Do make sure to 
choose uclinux-auto when configuring the kernel.
