Well, that would explain it.  The dependency between the link script and
the auto-config.in was fixed a while ago, it should just work.  However,
doing

$ make linux-2.4.x_clean oldconfig dep linux image

to completely reconfigure and build the kernel is probably a good idea

OK - the newer one - 1.00.d - is back-compatible to the older ones, so
you should be safe to upgrade.
