I don't use a boot loader but rather allow the ace file to load both the FPGA bit file and then the image.bin into memory. The XUPV2P design explains how to do that. Have you tried that? It seems that the sysace driver is particular in how exactly it gets used and the intermediate states it finds itself in.
The FPGA bit file is already stored in Flash and executed at boot time.then my bootloader starts looking for a image.bin file into Compact Flash and copy it in ram.
