Quite possibly it's a problem with the cable driver. Typically, if the MDM / FSL download isn't working, then it completely fails to work (ie takes zero time, but writes nothing if you get the FSL channel reset poliarity wrong, or stalls forever if you don't hook up the clock).

The fact that the download is working, but taking forever, suggests a host driver issue.

Does JTAG bitstream download take a sensible amount of time, or is it also slower than you might expect?

The bitstream download takes 37 seconds.

Sounds pretty slow, unless it's an enormous FPGA (several V4FX100 in a chain?!)

I'd be looking at the host drivers.
