Quite possibly it's a problem with the cable driver.  Typically, if the 
MDM / FSL download isn't working, then it completely fails to work (ie 
takes zero time, but writes nothing if you get the FSL channel reset 
poliarity wrong, or stalls forever if you don't hook up the clock).

The fact that the download is working, but taking forever, suggests a 
host driver issue.

Sounds pretty slow, unless it's an enormous FPGA (several V4FX100 in a 
chain?!)

I'd be looking at the host drivers.
