Actually, I always work this way - run EDK under Windows and compile
software on Linux machine. I have hardware design on the same Linux
machine and map Linux disk to Windows' one via Samba so results of EDK
work get directly to Linux machine and no copying is needed.

I've written up some notes suggesting how to use PetaLinux in a split
environment - please see the following link:

Install

The basic idea is to run the ISE/EDK flow on Windows, and the embedded
Linux build under Linux.

Please have a look at the info, and let me know if you have any
