I believe the problem is that the auto-config.in had ^M characters in it when autoconf.h was generated from it. The steps I suggested in my previous email were intended to regenerate the .h file, after you'd stripped ^M from auto-config.in.
I will for now do a script to correct it until it might be corrected in a next release of the petalinux-copy-autoconfig utility.
Thanks - yes it's already in for the next release. We strip the auto-config.in when it is first copied.
