YES, only the auto-config.in is copied to TARGET_DIR, but the kconfig.auto does not. The kconfig.auto file always is put in "petalinux_v100_b" directory independently of TARGET_DIR value.
 
Another doubt John:
 
i know that you need mainly 3 "set" of files to build your own Petalinux kernel: 1) the uClinux kernel (linux-2.6.x-petalogix directory), 2) the uClinux distribution (petalinux-dist directory) and 3) the microblaze gcc tool-chain (microblaze-uclinux-tools directory)
 
but i am not sure what is the difference, or what is the function of 2) and 3) ??, between uClinux distribution and the tool-chain??
 
i know that uClinux distribution has tools to configure the kernel (like menuconfig or xconfig), but what else?, and the microblaze tool-chain "include everything you need to build uclinux kernels under linux" (i found this definition in a tutorial), then when i do - make dep all - what tools are in action??
 
when i use the tool chain??, when i buil my kernel or when i do my own applications??, i am confused of what things do the uclinux distribution and what things do the microblaze tool-chain.

Just this file is fine. Be sure to do a dos2unix conversion on it.
