Yes, The u-boot, linux and added utilities all work with the pre-built
fs-boot. In my mind it is looking like the new hardware doesn't match
the software generated by the menu-config or that the hardware isn't

You should be able to step through with the debugger and see what happens in more detail when it copies the image into ram and jumps into it.
