I think it is possible using place constrains that AREA_GROUP or RANGE
(http://toolbox.xilinx.com/docsan/xilinx6/books/data/docs/cgd/cgd0058_11.html).

If you set an area region for the MicroBlaze design, and the remainder
of the device as another area region, then, this second area can be
reconfigured with different designs.

I don't know if this idea is useful for you...
