Yes, I can use the JTAG to apply the partial bitstreams. I have
applied the bitstreams before starting the microblaze, but I will need
to to more testing to validate the microblaze continues to run when I
apply the bitstream with the JTAG while uClinux is running.
I will take a look at the opb_hwicap drivers in the distribution. I
have access to previous versions, so I may be able to compare the
Xilinx drivers. If anyone has experience with 8.1 or 8.2 it would be
nice to here from them them.

(it's a while ago) is that this should work "transparently" - if that
locks up the MicroBlaze, then the problem may be with the bitstreams not
the driver.
Bear in mind that the ICAP driver contains a snapshot of Xilinx's own
low level ICAP access code from several years ago - pre Virtex4 if I am
right. It might be worth trying to track down a more recent version (do
they still distribute the opb_xhwicap core) and grab the drivers for
that? The Linux adapter/interface code should be relatively unchanged.
